Summary

Prunes TODO.md to what is actually outstanding after PRs #28 / #29 / #30 landed. The tier labels no longer reflect priority (everything in Tiers 1 and 2 shipped; most of Tier 3 shipped), so the file is reorganised by topic instead.

What remains

Custom-field $type discovery for set-state / set-estimation / issue create (Tier 3 hold-out).
yt update checksum verification (needs a CI-side .sha256 sidecar; flagged but not urgent).
--json parity for write commands (Tier 2 hold-out).
Unused secrecy dependency (use or remove).

Test-coverage gaps and the deferred-not-chasing list are kept verbatim.

PRs #28, #29, and #30 cleared all of Tier 1, all of Tier 2 except `--json` parity for writes, and Tier 3 except custom-field `$type` discovery and the update checksum sidecar. Drop the shipped entries; keep the residue under topic headings instead of tier labels.
